I would like some creative suggestions on how you might go about quantifying the absolute amount of nucleotides hybridised to a primer perminantly tethered to a surface, such as a slide etc.

you can tag the nucleotides with fluorescent or radioactive labels

This is what I was thinking, do you know if cy3 and cy5 are FRET pairs? The literature seems to suggest they are, but people are still using them to quantify numbers of molecules in the same sample.

that's the pair i used when 2-color hybridizing microarrays.
